Design: Genomic DNA was isolated using the NucleoSpin Microbial DNA kit (Macherey & Nagel) according to the manufacturers instructions, using 3 minutes of bead beating and reducing the elution volume to 40 microlitres. The sequencing library was prepared using a TruSeq DNA PCR-Free High Throughput Library Prep Kit (Illumina) according to the manufacturers instructions. Sequencing was performed using a MiSeq Reagent Kit v3 (600-cycle) in a 2x 300nt run according to the manufacturers instructions.
